What does the email tell you? (the system sends an email letting you know which files are failing...)

It tells me the files are all missing. Which they're not.

I've done this two ways:

d1/d2 folder with own md5s
root folder with all files and md5s

fails both ways as "missing"

MD5 is looking for:

Hday2001-12-02d1t01.shn

However, what you uploaded has the name:

hday2001-12-02d1t01.shn

Therefore the CE cannot find the files in the MD5. (notice the "H" is not capitalized) They need to match exactly - Unix (our servers) is case sensitive. Quick fix - upload a new MD5 that uses a lowercase "h", delete the old MD5, click "mark resolved" to submit the show for another try.
